Question - The original alternator for my Jeep is a 220 amp alternator. When they replaced it they used a 180 amp. What issues can come with that?

You should be able to turn on all your vehicle electrics while the engine is running and not get a discharge. If you do get a discharge, you also got screwed. Not sure but the 220 amp alternator could have been a factory upgrade for something like a winch that could add on.
Since the larger alternator would cost more and if you don't really need it, you should have saved a few bucks on the repair.

JGC may have been optioned with the HD alternator or equipped with high draw OEM accessories. IMO the 180 is not likely to cause immediate issues.
