BA10/ 5 tranny after new clutch

    Hello. This is my first post, but I got a real stumper on my hands. Bought an 88 Pioneer and it's kinda bad ass, but the clutch went out. I replaced the clutch, after having two different mechanics work on it. My luck, the first one passed away, and the second one apparently had, let's say... legal woes, so I was left with the transmission laying in the yard, having not taken it apart it was a daunting task. Anyway, I get it all back together and get ready for the maiden voyage, and I find that the gears are all in the wrong places and i'm missing one forward gear and reverse. I haven't put the front shaft in yet in case I had to pull it again GOD FORBID. Found out it has a 94 HO transplanted in it, and it runs SUPER good. Doesn't burn a drop of oil. Problem was they don't make a pilot bearing that matches the 1" recess for the input shaft AND the smaller input shaft the BA10 has (until 92 the crank recess for input shaft was 1 1/16"). I wound up modifying one by basically shaving down the 1 1/16" PB to slightly under an inch so it would go in. Did that with my bench grinder and the bearing on a nutdriver shaft. Had my digital calipers right there so I wouldn't grind it unevenly, and even though I was told it would never work, it went in fine. Tight but not too tight. Now the transmission feels like it's not mounted correctly, it's really bouncy and clunky and the gears are all random it seems when i shift. i drove it a couple of blocks and parked it. I've heard shifting fork needs to be aligned and that I have to get the back wheels off the ground so they can spin, in order to set the fork back right. It shifted fine until the clutch went out, and it WAS the clutch bc unpon removal it looked like crap. So my questions are how do you properly align the shifting forks so all the gears are again accessible, and did I miss something on the mount. i never attached anything to the transfer case and I hear that mounts to the crossmember as well. Any help would be a god send. it's my main ride and it's been down for weeks. i'm changing the fluid out there in a few before I try to figure out the shifting issue. Thanks in advance. I feel like a couple of simple adjustments puts me back on the road. one more thing i had to tac weld the crossmember in a couple of spots bc one bolt on each side broke. i'm not sure that the crossmember isn't on backwards. how can i tell?
