So I just bought this cherokee and I dont really know anything about them. When I drive I hear a clunking sound in the rear end, I've been told a u joint needs to be replaced.

A u-joint is very likely the issue, you might crawl underneath and grab the rear driveshaft and see if there is movement in the joints at each end of the driveshaft.
Does it clunk all the time or just when accelerating or stopping?

As I'm getting ready to put the new u-joints in, they aren't fitting, they seem to big, and are actually a little larger than the originals. But that's what 4 wheel parts gave me. I'm confused

Now that its disassembled, take the old ones to 4WP to compare and get the correct part.

Finally got everything together earlier. Although it feels a little better, I still hear clunk when I hit the gas and let off, also shifts Into drive and reverse a little rough. Any ideas? Thanks guys

Sounds like it could be in the transmission. If you ease into the gas does it still make the clunk?? Then maybe try a quick tap on the gas and the clunk is definitely heard?? That would be a good starting point. Maybe the belts inside the transmission needs more tension or replaced.

Lol hey no problem man. I hope it's a quick and simple fix for your sake. Transmission stuff is waaaayyyyyy out of my league so I'll take the gouge from the trans shops and pay them to fix it lol

Might want to check the trans mount for excessive movement and while your down there any worn/loose suspension parts/bushings.
