I have a VDP sound bar and a aftermarket Sony stereo but the stereo is only hooked up to the normal jeep speakers which are blown. How do I connect the stereo to the sound bar?

Welcome! Run the wires that go to the factory speakers, to the sound bar.

Blue wire on the back of the sony controls a motorized antenna to go up and down when the radio is on and off. Could also be the remote power to turn on the amps if you have any. It should be labeled: Ant = antenna, Rem = Remote/switched power to amps.
