Novak-adapt.com has a wealth of information reguarding all engine and transmission combinations that will, won't, and shouldnt go into a jeep. Spend some time reading their site and you will be infinitely more knowledgeable about the ins and outs of Jeep swaps. You can pretty much install whatever you want, but the trick is to find one from a similar setup to what you already have as to avoid purchasing adapters and accessories to make them work. For example I really wanted to switch to and automatic in my CJ7 because I do a lot of wheeling and I'm tired of fighting the clutch on a 45* incline. I am in the process of finishing up my TH350 install mated to a NP208 Tcase (I couldn't find a 205) which I purchased both for $500 I have spent at least $1500 in adapters, shifters, rebuild kits, SYE for the 208, transmission cooler, etc. etc. to make it all work. Ordering Drive shafts tomorrow (another 500).

One more thing. The Borg-Warner T18 is probably the best 4speed tranny you can get, but you have to find the one with the Granny low gear, and are so coveted that they are hard to find at a good price.
